muscle fatigue and chronic cough

I have been experiencing extreme muscle fatigue, to the point that I can not move my covers at night. This began at this severity about a week and a half ago. I started with neck stiffness and pain, a weird cough when I eat. I have a clean urine dip but bacteria grows, so they put me on levaguin, it actually surpressed the cough, when I stopped it came back. My dr. then put me back on ciproflexin, cough again surpressed. However, during all of this my WHOLE body aches and hurts, I don't think my dr. realizes the pain I am in. I was on thyroid meds after a hysterectomy and he now says it is to surpressed and is downing my meds. Is all of this hormonal related or am I going crazy and nothing is really wrong.
