It is doubtful that she got pregnant from ejaculate left on her shorts.... unless you're saying you ejaculated precisely on the crotch, and that go pressed deeply into her vulva. The odds are this are low, but then your story sounds a bit extreme also.
As far as a period being a few days late, that's not an issue usually, and you don't tell us how far between your "encounter" and her target date for the period was... a day.... a week, a month?
A delay in her period could be due to the stress she is under, and emotional upset.
