I wanted to post here as I discovered this same black/scar bump on my son's penis 3 months ago. I took him in to his family doctor who told me it was a cyst and to not worry about it. It would eventually work its way out. Now three months later the black spec is now bigger (about the size of a sesame seed) and I have now discovered another spec and several new bumps. My son won't let me try and take it out.
I know a few physicians and have been told definitively that these are a cosmetic concern more than anything. They are called epidermoid cysts and they can exist below the skin or when exposed to the air the sebum/pus turns black. It will eventually dry up or can be squeezed out. The lump will go away but will always come back unless the cyst is surgically removed.
I will be getting a urology referral for my son as these are fairly rare. I will probably not take the surgical route but If so then sooner is better than later.

My 5 yr has this....about a month ago I noticed when i was Giving him a bath.I seen what looked likes a very very tiny splinter on my sons penus.Well I thought maybe he got from playing outside some how.Any way I removed it and last night I noticed it again.Same thing same spot.So I removed it again.This is weird....hes only 5 so I know it can't be any thing like an std.This is the only info i could find about and it relieves me a little.I plan on asking his doctor about it on are next visit!!
