My six year old was circumcised when he was born. However it does not look like he is circumcised. His penis stays hidden and it is hard for him to urinate in the toilet because it does not come out. What does this mean? What should I do? I don't want to inflict pain on him now that he is six. But should he be recircumcised?

Maybe it would be the best to consult with your family doctor. It is very unusual that you have been through the process of circumcision and that it wasn’t done properly. Since this is very old procedure done almost every day I would say the consulting your doctor is the best option. He will diagnose the problem, if there is any, and let you know what would be the best to do.
Since he is 6 years old recircumision could be very traumatic experience for him so it would be wise to check how often this type of procedure is done in later age.
