The sound you hear is almost like a pulse; for some reason, you will hear it moreso when the blood in your head starts to flow more quickly and make more of a pronounced sound. Strenuous exercise, bending down for too long, pregnancy, and other things could cause this to happen. If it doesn't happen often, I wouldn't worry about it. If it drives you nuts, you can run a fan for some white noise to help drown it out or try to do some relaxation intervention. Stimulants like caffeine may aggravate the thumping so avoiding coffee and pop may help as well.
