The last two times I have went running, I experience pain under my right collarbone when I'm done running. I feel fine during the run and my cool down, then I feel the pain. It lasts for a few minutes, goes away, and then I feel tenderness in the upper right side my chest and back. Could this be a muscle strain?

It may be a muscle strain.
Since it is in the chest and move around a bit I'd suggest you get this checked out. While it may not appear to be cardiac related, it is always a possibility.
Have you changed anything, the last few times you've run? New shoes perhaps? If you are running "out of balance" it can cause postural problems leading to back pain.

The first time it happened, I had been running on back roads that had a lot of hills. I haven't ran there before. That's the only difference, but it was quite hilly. I was thinking of running a flat course tomorrow to see if it happens again.
