I am trying to get pregnant and I know in order to calculate ovulation I have to know the first day of my last period. The problem is that 1-2 days before my period begins to flow I have a brown mucus discharge. Should I be counting these days as the first day or wait until there is a flow to count the first day?

No, this spotting does not count. Cycle day one is the first day of actual flow.
You ovulate approx 10-16 days BEFORE your next period is due. Then you are fertile the 3 days before ovulation. This method ONLY works for people with a regular cycle.

28 day cycle, fertile from day 10-17 - these are the days to have sex
30 day cycle, fertile from day 12-19 - these are the days to have sex
