I have always been aware of 2 small holes in my soft palate and assumed everyone had these. I have recently asked several people about this and no one else I know has them. Does anyone have an explanation?

Somehow this could be normal for you. When you say you've "always" been aware of them. Does that mean since you were a child, for example. They are more likely particular to you if that is true. If you just noticed them a few years ago for example, it couldn't hurt to get the ok from a doctor. It doesn't sound like you have any discomfort either.
