I have a history of bladder infections, I have been to the doctor, urologist, and have had a ultrasound of my kidney's and bladder and no signs of stones. I am currently taking Macrodantin just started 3 day's ago (need to take it for 6 months). I have been getting sharp stabbing pain in my urethra (Not all the time) and it only happens while I am sleeping and in the morning. When I urinated this morning I noticed really dark brown urine, I know that is a side effect of the medication, but also wondering if it could be another infection? Not really sure if I should contact my doctor or just wait?

You have to know that dark brown urine can be from inside bleeding as well. If you have a bleeding in your bladder or maybe in your kidneys the blood will change the color of urine to dark brown. Now there is also a chance that medication cased this color change in your urine. Urethra can be irritated by many things and even this can be from medication. Drugs have a lot of side effects so I would suggest that you familiarize yourself with all side effects that the Macrodantin has. Also have you noticed any discharge from your urethra or maybe pain when you urinate? In my opinion you should wait few more days until the medication starts to kick in.
