Why is Thermotoga classified in Bacteria instead of Archaea?

While Thermotoga do indeed carry a significant complement of Archaea genes, sequencing shows Thermotoga to have more genes in common with bacteria than Archaea. That' s not to say there is no disagreement between scientist on the taxonomic classification, but it is the general consensus.
