I have a few red dots on my penis and I went to the clinic to get tested for herpes. The results came back negative. I was also tested for syphillis, gonnorrea, and every other std. All came back negative. What could it be?

It could be as simple as small, minor blood vessels popping.
I don't believe this is terribly uncommon.
If you've been tested, and have no other symptoms, it's possible that you're fine... and that's just how your skin reacts.
Are you certain that you didn't do anything ruff or abusive to rupture a few capilaries? %-)

I have something similar and am not sure of its origins. I've been tested and was clean but it has been a while. However, I just have a single bump that seems rather large. It is more of a knot than a blister, pimple, or wart. It also comes and goes randomly.

Chances are this single bump that comes and goes randomly is something different that the original red dots condition the first poster described. (That's not to say that you don't also have small capilaries that may have popped or flared as well.)
I wouldn't think that the two appearances are related.
But if you continue to have concern over this, the bottom line is to go get it inspected. That means a doctor or medical clinic.
They've seen it all. But they also will be able to rule out STDs or STIs if that's your concern. It sounds like you've already done that.
