I don't think it's pus. I think you're dehydrated. You probably didn't feel like drinking much while you were ill.
Its not uncommon to see "chunks" in your semen. Usually they're like a gel. It tends to happen the most when you haven't been drinking enough fluids.
Don't worry about it if it's a once in a while thing.
