I had no condom sex 3 days before calculated ovulation. It is also my 2nd month being on the pill, (with small bleeds for 1st month daily), and i just started a new pack last week before i had sex.
What are the chances of getting pregnant? Or does it still remain 99% ? As i was concerned, ovulation may/may not take part in the percentage.

If you've missed no pills, 99% effective is about right. It doesn't matter when you ovulate, that's the purpose of the pill.
Birth control pills protect against pregnancy more reliably than condoms.
Only condoms can help prevent STD's however.
