I'm not really a cat expert but this could be an ear infection.

Cats can pick up something called Thrush in their ears. It is uncomfortable and scratchy. Does her ear feel warm to your touch or does it have an odor to it? Cats can also get ear mites. They also get ear infections that are painful and the only way they know how to deal with it is to scratch at it causing more damage to the surrounding areas of the ear. You should really take your kitty to the vet.
